We know Durnan The Wanderer built the Yawning Portal Inn in 1306 DR, after a youth spent adventuring in the North and in the depths of Undermountain.
Expedition to Undermountain campaign adventure states he is still the innkeeper in 1375 DR.
Assuming he retired as an adventurer at an early age, between 20 and 30, he should be between 89 and 99 years old in 1375 DR.
Is this estimation accurate?

Ed's notes state that Durnan was 19 when he retired from active adventuring (having struck it rich), and built the Yawning Portal when he was 20. Part of his treasure was "at least eight" Potions of Longevity, so Durnan (whom Ed described as "a thinking-man Conan" - - meaning a mighty-thewed adventurer with quick wits and a good city education) will always appear hale, hearty, and younger than his true years. Hence his long, long stint as innkeeper.
Incidentally, Durnan co-stars in Ed's story "The Keeper Of Secrets," in the REALMS OF THE DRAGONS anthology.

Interesting. I was under the impression that he had wandered the Realms with Mirt and others for longer than that -- like a few decades as opposed to a few years. But more power to him.

Being on good terms with Khelben and others working for the good of Waterdeep, as well as Harpers and other adventurers who want to see the Yawning Portal remain open and in competent hands, would likely give him access to additional potions/etc.

Speaking of Mirt:

If he uses an Elixir of Youth or a Potion of Longevity...shouldn't he lose all the weight he gained if time is being reversed?

Heh. If only weight loss were that easy.
ShadowKiong, they both made use of Potions of Longevity, though Mirt saved his until his late thirties, hence his older and more rotund appearance.
xaeyruudh, Mirt and Durnan were both street waifs as children, but didn't start traveling and adventuring in earnest until they were both 10 years old. So they adventured for almost a decade, packing in more derring-do and brawling and Conanesque/Fafhrd & Mouser hijinks than most folk in the Realms manage in a long lifetime.
Then they struck it rich, and Durnan retired (at, yes, age 19), returning to Waterdeep. For one thing, he had a lass to return to, and marry as per his promise to do so when he "made good." Mirt was more restless, and went right on adventuring, soon becoming the mercenary warcaptain (leader) known as the Wolf and later "the Old Wolf," hence Mirt's nickname. That career was splendid and lasted until Mirt was just over 30, but ended in a debacle, and Mirt became a traveling moneylender and merchant, earning foes up and down the Sword Coast (and along the Heartlands trade routes into the interior). During that time he had more adventures, though he was getting achy (old wounds & "stiffstab"/arthritis) and overweight, so he was no Conan. Eventually, in his mid 40s, he settled in Waterdeep and set up shop as a moneylender in earnest, often teaming up with his old friend Durnan. Thanks to those potions and some daring magical experiments, they were both hale and hearty and still marauding in the City of Splendors (and had both become Lords of Waterdeep) through the mid-1370s DR, which is about when Ed's published stories (excluding the much earlier "One Comes, Unheralded, To Zirta") take over.
I've drawn this from Ed's notes and mine, made down the years. Mirt is a sponsor and source of advice and aid for many, many adventurers (and just plain shopkeepers who get in trouble) in Waterdeep, and of course many adventurers get involved with the Yawning Portal and therefore with Durnan.
